種族は互いに交流していたが、容姿の違いや能力の違いにより見下し合うようになり、何時しか小競り合いを繰り返すようになっていた。
特にヒューマン（人間）とエルフは、容姿が似ている事から一緒に揶揄される事が多く、その事で他種族よりも意識し合っていた。
やがて、エルフとダークエルフが支配する大国、『エルフェンリート』は、
ヒューマン（人間）の国である『グレイブフィールド』に宣戦を布告する。
傭兵団の団長である主人公のグレイ（名前変更可）は、部下と共にエルフ族との戦争に参加するも戦闘で負けてしまい、捕虜にされてしまう。
その扱いは酷く、昼は鉱山の採掘という過酷な労働を強いられ、夜はエルフの性発散の道具とされ、心身共にボロボロだった。
そんなある日、鉱山の崩落事故に巻き込まれたグレイは、偶然にもエデンの秘密を知ってしまう。
そして『力』を手に入れたグレイは、仲間達と共にエルフへ反逆を開始する。
